The only reason there would be a difference would be the time taken to create a connection as this time would go unnoticed in the transfer of a large file, but could make up a large amount of the time taken to transfer a number of smaller files i.e webpage. This is why I believe it would be a DNS issue, probably the primary DNS server being uncontactable and timing out, then falling back to the secondary.
