Are you able to convert those files on a different machine. I assume you don't have a similar machine to test the conversion... Does it freeze in the same place each time or different places? If you modify your script to do less than 500, wait a minute and do a few hundred more, does it still freeze? If I remember correctly, Ubuntu is pre-compiled? Otherwise, I'd suggest recompiling the entire system without optimization.
