I think I might have solved the issue now, but I am not sure how :-/

Things I changed:
- Set LC rebuild to manual
- Set timezone in LocalSettings.php
- changed $smwgEnabledQueryDependencyLinksStore = false (was true)

I think it was the last change that fixed the issue.
