The “Xcode” package is actually a pointer to the Xcode Command Line Tools, for historical reasons.  When it’s missing this means either: 1) you don’t have the command-line tools installed, or 2) a system update erased the package receipt file—this now happens on essentially every OS update.

I normally just download and install the Command-Line Tools installer again from developer.apple.com <http://developer.apple.com/> when this happens to me.
