     I am seeing /usr/bin/base64 present on El Capitan and...

$ lsbom /System/Library/Receipts/com.apple.pkg.Essentials.bom | grep
"\/usr\/bin\/base64"
./usr/bin/base64 100755 0/0 23136 2685920996

shows it to still be part of the Essentials package.
