Sounds like a case of a Steve Jobs' famous "you're holding it wrong". 

Quit trying to some screwball terminal like ConEmu, start the native Xwin from the damn icon (or startx from the standard Cygwin terminal) and in your .xinitrc invoke an xterm and from THERE invoke your precious ConEMU via SHELL= or alternatively maybe ConEMU can be invoked using standard X11 geometry and DISPLAY option nomenclature.

If you're using Cygwin STAY IN Cygwin. You can invoke other stuff FROM Cygwin, but trying to invoke Cygwin bits from other stuff is just asking for trouble. Cygwin is the one true way. Everything else is a weak emulation.
