Base and ports-built packages are separate repositories (FreeBSD-base
for pkgbase, now poorly-named FreeBSD for ports), so you can pass -r
FreeBSD to pkg upgrade if you just want to update third-party packages.

Each minor FreeBSD release is a separate repository. The only system
updates at risk of being “forced” on you are for security advisories
and errata notices. Updating from X.Y to X.(Y+1) or (X+1).0 requires
explicit action to use the new repository.
