Well, I double-checked the kernel config files, and they were different 
(some of the new 4.6 stuff was enabled). These were the differences:

	options         DEVICE_POLLING
	
	options 	CLK_USE_I8254_CALIBRATION
	options 	CLK_USE_TSC_CALIBRATION
	
	device		puc
	options 	PUC_FASTINTR
	
	options 	PCI_ENABLE_IO_MODES

I removed all these, and suspend/resume works fine. Just thought I'd 
follow up to my problem report, in case others bump into this problem later.
