So possibly memory and/or bus timing issue (or signal waveforms/noises issue)
of specific motherboard and/or GPU card? (Possibly in design itself, and
possibly of individual board.)

Not sure about recent boards, but in ancient days, not-well-designed
motherboards/extention cards were quite sensitive with noises, especially on
computers using riser card for extention cards.
In my worst experience, I needed to cover all extention cards and cables with
insulation films, then cover them with conductive seets, then cover with
insulation films and ground all of conductive sheets to the chassis to make
them work correctly.

Another thing I've bitten far before that logical protocols does not matter is
too few margins on power supplies. Basically, faster buses with same voltage
has higher power consumptions compared with slower buses. If it gets above
kinda thresholds, it suddenly make things unstable. This can happen on single
power lane of the power supply (depends on the design) and looking into the
whole output spec was insuffient.
