Maybe this may solve your problems:
MS-DOS must be booted from drive C: (Primary Master)
and not from your 2nd HD.
However I do not know whether FreeDOS has this
limitation.

Of course, I don't suggest removing your Windows XP
and 
trying everything from scratch!

You can leave i9t on your 2nd HD but boot from a
FreeDOS system floppy disk instead! This should be the
easiest way out.
