This seems to be ok now. The current problem are the macros defined in 
sys/endian.h. I'm almost sure that my build is using endian.h from the 
Linux hosts system instead of from the NetBSD source tree. How can I 
force build.sh to use only in-tree headers, and not system headers?

I read a post that suggested setting "ac_cv_header_sys_endian_h=no" 
would cause it to do this, but this does not seem to be the case.
