Joe,

fmerge has been retired. I also noticed it when updating the
FreeBSD port of the ncbi-toolkit. In the following page
http://www.ncbi.nih.gov/BLAST/blast_whatsnew.shtml
there is a mention of fmerge being no longer supported or
maintained. Although there is still no mention about it
being retired in 2.2.9, I have received confirmation from
the NCBI staff.
