No I want references through smart pointers to work.  See bug # 333931.

I've written a fix for that bug, however smart pointers are frequently wrapped 
in a typedef and that part isn't working.

I don't understand. Do you meant Doxygen should generate documentation
for smart pointers in a special way? They're just another C++ class.
