Unfortunately the instructions given in Bug 700148 <https://bugzilla.gnome.org/show_bug.cgi?id=700148> didn't help in my problem... Another interesting finding is that if I copy the output from proto2cpp <https://sourceforge.net/p/proto2cpp/> filter and paste it in a .h file it does work -- Doxygen does generate documentation from the file.
