See the settings FULL_PATH_NAMES, STRIP_FROM_PATH and STRIP_FROM_INC_PATH.

Use "doxygen -g ..." or "doxygen -w ..." to get a full settings file  
with explanations of all defaults, see the documentation for further  
help on the command line switches.
