Did you try and run "top" while transforming your document? This should give a clue whether RefDB really hits the ceiling. If not, one of the publications that you added since the builds were still working may cause problems. Could you create a test document with those references that you added lately? Maybe it is a RefDB bug (or unexpected reference data or style data or whatever) rather than missing memory.
