The main problem you will face in using EXSLT.NET in a SharePoint environment is that you aren't in control of the code which actually runs the transform - that is normally going to be the web part / control (e.g. the Data Form Web Part or the Content Query Web Part). Option B is really the only solution here; I've not tried this but I wouldn't see any issues. I would create a SharePoint feature (deployable via a SharePoint solution) to place your XSLT files into the "Style Library/XSL Style Sheets" folder and then it will be available across your site collection on all servers in the farm.
