 Going by my experience i would suggest if the
algorithms you are implementing are complex then stay
away from java. I had burned my hands with java in
past trying to implement some complex algorithms for
3D model generation. Even with powerful processors
java app can run slow like a bullock cart.

 I would suggest if possible you implement complex
algo in C and use a perl/python binding.

 Also, a suggested by Sandip if you want to use
transactions then keep your hands off mysql.
