Bug description: PHP doesn't parse the php.ini file

Description:
------------
I just upgraded to PHP 5.3.0-rc1 using a custom ebuild. However, it seems
that PHP does not parse (or silently ignore) changes done to the php.ini
file. I copied the php.ini-development from the distribution to
/etc/php/apache2-php5/php.ini.

phpinfo() tells me that the loaded configuration file is
/etc/php/apache2-php5/php.ini, in which I also did my changes.

I wonder if that has something to do with the new development/production
configurations.
