Is there a pattern to the missing transactions?  All in one direction? 
All above or below a certain amount? All have certain categories?  Or no 
category?  Or one or more categories that are missing in the new set up? 
  All missing transactions are for a date where ONE transaction that 
date made it?

Did you check all the boxes when setting up the export?
