I might be misunderstanding your point here but they *are* being reported
as a different length in the properties editor. Yes, they contain different
data obviously, and there may be some latency that needs addressing, but
the regions that are being generated in ardour are also of different length
between the two sources:

 -Region name="ZitaInput 1-4" position="74230" length="158864"  ...
 -Region name="JackInput 1-4" position="74230" length="158976"  ...
