Look in your syslog for a bunch of "lost interrupt" messages. If you see them, then you're probably running into a problem that others have seen with VIA chipsets. Unfortunately, it doesn't seem that anyone with the requisite skills has ever figured out what's really going on. The only solution I found was to move my CD-ROM to a Promise controller. Note though, that ATAPI devices are not "supported" on add-in controllers, and I've seen kernel panics when trying to mount a CD-ROM in that drive.
