I don't think it's Windows. I have multiple PCs with Windows 10, Audacity, EAC, Foobar, Cuetools, and other similar tools without them disappearing or being deleted. If Windows did delete them you could find a log of deleted filed by clicking the Windows Security icon in the system tray, clicking Virus & threat protection, then Protection History.
