As far as I know my windows 10 is up to date and have not had any issue with programs disappearing. I would never put anything past Microsoft, but I cannot corroborate your issue. I have multiple PCs with Windows 10, Audacity, EAC, Foobar, Cuetools, and other similar tools without them disappearing or being deleted. If Windows did delete them you could find a log of deleted filed by clicking the Windows Security icon in the system tray, clicking Virus & threat protection, then Protection History.
