Have you tried repairing disk permissions using Disk Utility?

Open Disk Utility (should be in Applications>Utilities), and select the disk that is causing you problems.
Go to the First Aid tab and select Verify Disk Permissions.
If the Utility shows any permissions that are incorrect, you can click on Repair Disk Permissions.

You could also check the Apple site for permissions-related issues.  
I believe there are a few Widgets that have been designed to repair permissions.  
It's also possible to script a permissions repair if you're willing to get your hands dirty.  Lots of possibilities.
