use section if the grouping of the pages are logical.
folders if the pages are grouped physically in the
server ( as the users relate folder to windows
folders)

templates can refer to more than pages. for e.g in our
system, we have page templates, article templates,
mail templates, product templates etc., these refer to
how content elements are arranged with in a page. Thus
one page may include multiple templates

 
> Layout - a predefined template for site content

Though template and layout can be used
interchangeably, it is better to take one standpoint
in the beginning. Our sense of layout is similar to
yours. we use layouts like 5 box layout, flag layout
etc., which are nothing but skeletons which define the
boxes in a page. Layout + few more details becomes a
page template
