story option "tpl" will change the template for that one story.

You have to set story_optioncount to at least one to have a blank option field.

For the alternate storyIndex.tpl, you'll probably have to explicitly change the 
module block to have options like:

module = Story
tpl = alternate
 
Setting the module could have other ramifications.
