Have you checked for table or index corruption, or compressed the tables to
free up some empty space? A corrupted index may slow it all down, and that
could have happened if they were upgrading stuff.

I've had corrupted tables before now when a host accidently shut down a box
without stopping the applications cleanly. They let us know straight away,
and apologised, and I was able to restore the individual tables from our
daily backup. But while it was corrupted the system ran very slow overall,
and errored completely on certain pages.
