Want to change only a few tables in a populated database via Workbench

Hi all,
I have a database that is populated via an application that parses binary
data.  It takes the better part of the day to run this application to
populate the database.
Unfortunately, I am developing another part of the database and every time I
want to make changes to it (via workbench) I find myself dropping the
database, loading the new one, then repopulating it.

Is there any way to tell workbench to just forward engineer _some_ of the
tables (how about only the one that are different?)

Any suggestions would be most welcome.
