MD forgets reconcile

I recently upgraded from MD 2008 to 2010.

The first oddity I noticed was reconciling my bank balance that was out by  
20 pounds or so. I could not find a mistake in data entry. Eventually I  
found that an entry from some years back that involved a transaction in USD  
converted to GBP had decided to re calculate the exchange rate - hence the  
error. I fixed that one and for a few weeks things have been OK.

Today I needed to recocile a credit card only to find that the previous  
balance was in excess of 10,000. Upon investigation I find that virtually  
every transaction in the system that involves a transfer between accounts  
has had the cleared flag removed. Even after fixing that for the credit  
card account the remaining balance is incorrect.

I really don't know what to do as this is the first time since I strated  
with MD in the mid '90s that MD has let me down. Backups are not a lot of  
use as I have no idea how far back to go. And of course the further back I  
need to go the worse recovery is going to be :-(

Any ideas?
