you can manually edit the rc files, but the easier method is to get in the game (any game) and then press TAB. you will see a menu and the top two are:

input (general) <-- for all games)
input (this game) <-- only for the currently running game

change accordingly and keep in mind that you can set none or combination keys per button switch. if you make an error, remove the input map from the rcfiles and do it over. for regular mame, you need to delete the CFG files.
