Probably it is a gnome issue. I have found the history file under ~/.gconf
dir.

It is the same for me. But Lyx works fine.
I tried with lyx-1.3.4 and kile-1.6.3
Maybe you should ask also kile people!

Maybe this feature can be added. But anyway, with expert search you can do
it.
