You can open two bibtex database at the same time: your main database 
and an empty one in which you make your pubmed query.

Copy and paste between de two databases works fine.

Make the pubmed research in the empty database window

Delete the not needed entries

CTRL A to select all the remaining entries
CTRL C

select the main database window by a click on an entry

CTRL V

save

it's all
