There is, but not built-in in Evolution.

You can use 'formail' to solve this issue (mbox files, I assume, as are
Evolution default). I already posted a working solution a couple of
times to mailing lists.

Although it sure depends on how much mails we are speaking about.
Removing them manually might be worth a try.
