You can force an update of vFolders by expunging (Ctrl-E):
 Actions / Expunge

Not sure, but emptying the trash should do the same, IIRC. I tend to
empty my trash on a regular basis by shortcuts... ;)

Yes, this affects all conditions on vFolders.


Regarding the error you just posted as a follow up: Not sure about that,
but Expunging may get rid of that stale message, too. I suppose that
message already is deleted from the original folder?
