What program are you running as root? It would make sense that running
nautilus as root would give you root's desktop, since drawing the
desktop is a large part of what nautilus does.  I suspect the solution
in that case is to change root's settings so as not to have nautilus
draw root's desktop.  If it's some other program, I'm not sure what the
problem is.
