Well, re-reading your first post with this additional information...

I fail to see what your issue actually is and how this is Evolution
related.


- How is the Spam delivered to that particular SPAM folder? Did you
  include a filter like Fernando mentioned?
- Are there any filters at all specified in Evolution, that move Spam
  mails to that Inbox/Spam folder?

If there is no such filter, your issue isn't Evolution related and you
should try checking your SA settings.

Looks like either your SA settings or your Bayes database is bogus.

But I cannot tell you what might cause those false positives until I see
the full SA report.

So how is SA called? By Evolution? Any "server side" processing like
procmail or your MTA with amavis?
