Problems with export

I am having a bit of a problem exporting pds's with transparent backgrounds. I select the object I want to export, export it as a selection and making sure that the "transparent background" is selected. When I open the resulting pdf in Preview.app it has a white background. I can export it to png and it works. I am using the latest OminGraffle Pro, and have imported a generic folder icon (the one from CoreTypes opened with preview) and then added a pair of layers on top of that (one EPS import that sits on top). I have verified that in things do not have a white background in OmniGraffle by moving an object around underneath the exported objects. While I am on the microphone I should ask about a second problem: when creating charts for use in Keynote I often have to separate the objects from the arrows pointing to them so that I can bring them in separately with animations (inside Keynote). The problem is that when I copy the arrows without the items they are pointing to I wind up with a different shape than what is on-screen. It looks like during the copy process the arrow realizes that it is not pointing at a target, and so re-does itself. I am including a pair of images as examples (hoping that this list supports attachments).
