The problem with transparent backgrounds in PDFs when viewing in Preview is just the way Preview draws the background, it differs from PNG to PDF with no rhyme or reason. Copying lines by themselves and pasting and having a different route is a known issue, I believe the addition of a well-placed midpoint can workaround the problem.
