There isn't any way to change this default at this time:  OmniGraffle always assumes you want to embed unless you hold down Control while dropping your source file onto the canvas.

I could certainly see adding a default setting in a future release if people are interested, but I don't see any requests for this yet.  If any of you would like to vote for this feature, please email our support ninjas at [email protected].
