In my experience Eclipse, in conjuction with TiniAnt lends itself better to this. + you can legally use it for commercial systems for free. TiniAnt has a large number of options and configurations that you can pass to the converter in an xml file to really control you input/output. The EMAC SOM Distribution offers this feature pre-integrated into Eclipse. http://www.emacinc.com/som/som400em.htm We just got a new SOM carrier built that's much prettier than the rev0 and I'm releasing the SOM Distribution today. check us out!
