If you want GPIO functionality you need to write 0 to the port bit. Writing a 1 as you are doing will activate the PST function. After downloading the to the flash and disabling the JTAG connection still it shows some frequency on PST0 and PST1 instead of the pulses of Shift register. I had checked the shift register working on other port pin it works fine.
