There is no undocumented interrupt during soft reset. The softreset
takes less than 20 can (IMB) clocks.

So you take a reset when you perform a softreset on CAN_B while CAN_A is
in bus off, and if you disable interrupts (CAN_A, CAN_B, EE ?) just
before performing a softreset, your code runs as expected?  

Is it possible you're simply not handling your interrupts correctly i.e.
if you handle interrupts without doing a softreset, do you still get a
reset?

Perhaps you could explain the interrupts in more detail i.e. which
interrupt do you disable to avoid the problem?  Are you taking a BUS OFF
exception i.e. are you performing softreset within busoff ISR? If you do
not perform softreset, can you confirm that your interrupt handles
correctly?

I am doing a softreset for the TOUCAN Module during
the bus off interrupt. Is there any possibility of
generating any other kind of interrupt during soft
reset (documented / undocumented ) ? In general how
long it will take to complete the softreset
functionality ? 

The only mistake I did was , I was doing a softreset
on CAN B when detected bussoff in CAN A.  But
according to the documentation , this should not cause
any other issues or interrupts . The
problem(reset,external watchdog) goes away when I
disable interrupts during soft reset .
