That would explain most of those problems. (But what is the "Check Configuration" link?) Komodo configuration is per-user. You want to be logged into the same account your normally use, but with elevated privileges. So try what Robert described instead: log in under your normal user account. Find Komodo in the Start menu, right-click it and click "Run as administrator". (Make sure Komodo isn't already running before you do that.) Now Komodo should still see your user paths and other configuration details, and the "Re-apply settings to system" button in Komodo's Windows Configuration panel should work.
