This is still kind of an open issue.   I'm running NetBeans 6.1 and I have a Maven project with three submodules, and each submodule is actually a regular NB project as well (i.e., has a project.xml, build.xml, and a nbprojects directory).

- Project
  * Module1
  * Module2
  * Module3

When going to File->Open Project, the highest level directory (Project) is properly detected a Maven project, but the little preview in the lower-right corner of the Open dialog shows only Module3 in the "Open Required Projects" pane.  When you finally click "Open Project" when Project is selected, only Module3 is listed, just as the preview pane showed.
