Web-based Biojava?

Hi everyone,
I am pretty new to Java and Biojava. I am doing a research for my college
where i have to create a website that allows users to compare the
similarities of metagenomic sequences. I am using javascript to do that but
I am wondering if I can do this with Biojava?
