I think we can greatly simplify how we define modules by going with a Struts action mapped as /jlcp-web/module.do?name=links&action=addLink for example would look in www/modules/links for that action being defined in the module config file (after making sure that links is a valid module in the system, added via a config file in www/modules). The module action then loads the proper page which if done correctly is already using the new theming tags and will take care of all that itself. This appears to be how PhpNuke does it and would allow people to add new modules without having to modify a file in www/WEB-INF to add new panels or modules.
On a 2nd note, blocks will be done the same way. I'll take a look at this after exams.
