With this kind of setup, only HTML and GitHub-flavored markdown seem to be supported. There are plugins for Jekyll to support more formats but GitHub deactivates all plugins by default by setting the safe option [1]. None of the whitelisted plugins [2] adds support for more formats. We're going to have to generate the HTML user guide manually when updating the source files. IMHO that's not a problem because the userguide doesn't change that often.
