May be we can keep this as it is. And use an overwrite directory as for 
conf. Something like

{KEEL_PROJECT}
   -> overwrite
       -> {KELL_MODULE1}
           ->conf
               ->client
           ->src
              ->webapp
       -> {KELL_MODULE1}
           ->conf
           ->src
              ->webapp
       -> {KELL_MODULE1}
       ...

I think it would be easier to deal with. No tricky rules about files 
copy in maven.
