It sounds sort of elementary and silly, but make sure you're trying to set the transparency through the "Mosfet's Liquid" Look & Feel submenu, instead of doing it through the Styles submenu. Also, make sure you are using Liquid as a style, NOT just as the window decoration. Sorry to suggest things so simple, but it's usually the simple things that a person overlooks which cause problems.
